Skip ahead a few years and there was an FF3 remake on the DS. As for why they followed up with FF5 and FF6 are because it would take fewer resources and there was probably a higher demand for those two games over FF3. So the remake of FF1, FF2, and FF4 on the GBA are actually just ports of the Wondersawn Color versions.
There were plans to make FF3, after the FF2 remake, but for reasons unknown, that plan fell throw and that remake was canceled. The ending up remaking FF1, FF2, and FF4. Square (not Square Enix at the time) made a deal with Bandai to remake some of the classic Final Fantasy games for their console. As for why FF1 and 2 got remakes on the GBA but not 3 is because in Japan, there was handheld console called the Wonderswan Color. The reason that they remake FF4-6 is probably because it was a fairly easy project.
Well it was clear that SE wanted to have FF4-6 remakes on the GBA as the "FF Advance" trilogy.
